The video always looks a little funky when they are showing crowds of running people.
It reminds me of early-/mid-90's video games with FMV (full motion video) graphics. The people are flat images pre-recorded (or pre-rendered if they are CGI) as individual sprites.
The video is then overlayed using chromakeying and sometimes touched up.

Without a reference on how to store a 2D sprite in a 3D environment, the lazy creators might conceivably drop in the FMV without comparing to real people and just try to "feel out" how the crowds should appear.
And now see how such a video is inserted into the actual 2.5-D (not fully 2D or 3D) gameplay. (Sorry again for the ridiculous fantasy theme. It kinda fits the "fantasy world" of the 9/11 videos though.)

When 2D characters are encountered in a 3D landscape filled with 2D sprites, you get some really warped looking graphics. I believe "2-and-a-half-D" is a term that programmers and game designers from the mid-90s are familiar with and can recognize in a great deal of the wonky 9/11 graphics. I think for ease of rendering, the military employed this cheap & quick kind of software as opposed to attempting to render their 3D model in full or "on the fly".
Another example is from the 90's hit Diablo 2, where the characters are 2D sprites, but created from pre-rendered 3-D models.
Just a speculation - we obviously don't know - but what if they had an amazing 3D model of New York City ... that they simply couldn't get to render their "controlled area" properly so they chopped up the scenery and created 2D sprites to futz around with just like a mid-90's video game? Perhaps even some photographs of the buildings could be rendered on the building models for a 'Google Earth' type effect.

WOW that's some COOL stuff Simon, perfectly fine images for the ignorant general public to suck up like a straw and cry about BUT grossly Flawed for ANYONE with a brain between their ears!!
I'm sure you already have but check out the street scene in the "Jumper Audio Fake" clip I made, look at the far horizon FOR SURE computer animated and a Terrible job at that, the sky has the famous washed out yellow white look and the buildings are SO Not real!! Also notice the last couple seconds when the "Fake" videographer pans back to the burning tower.. the sky is clear blue again??
They CAN'T have it both ways, yellow white a couple blocks down and perfect blue there?? COME ON!! And this one is the kicker pause at 12 seconds THEN pause at
23 seconds, notice something?? The "One Way" sign AND the overhanging traffic signal have Mysteriously Disappeared?? SUCH BAD editing... I take it back I don't think NASA was responsible for the video and audio splicing, they CAN'T be that Amateurish!! I was a Mass Comm. Video Production major in college and My editing skill was superior to this in 1986 when I was a freshman, haha!!

Brutal - you can actually see the one way sign in the distance although with the washed out background it's impossible to locate the traffic light. However, this doesn't excuse the video's lack of authenticity.
It is evident from the diminishing perspective of the tower that "our man" is above the jumper - perhaps he is on top of the other tower? :P
But then as he pans down, despite the perspective still diminishing below him, we see the "jumper" disappear behind a roof of another building. Now using the laws of perspective - if the vertical lines are diminshing downwards, we should see the rooftop.
Undaunted, the pan continues below the roofline of the building yet still the perspective lines converge towards the bottom!
FAIL.

From my understanding of 3d software, they look like simple un-textured 3d shapes to me. Do those two building just pop up as white or were they like that the moment they appeared in the footage? It could be an issue similar to that of texture pop in, which in video game terminology is when textures are not loaded in time or not loaded correctly you either get low resolution 3d images or an un-textured 3d shape. It’s kind of like how the WTC 1 & 2 complex was displayed in the Evan Fairbanks amateur footage. I may have incorrectly diagnosed the problem though. Oh yeah, that's possible. They have 'room scanners' that you can drop down in like a sort of suit-case and it uses lasers to figure out the surface areas of a room and stores it as a 3D model.
Maybe they pulled a "google" and drove around NYC doing that. I know Spider-man was supposed to have a model of NYC that took 7 years to develop through Sony pictures and the WTC was included in that model. They may have even used it for the trailer to Spider-man before 9/11 and the movie changed the trailer.

THE NAUDET BROTHERS IMAGERY
The movie "911" was entirely "made in Hollywood" - in the sense that it was produced with heavy use of 3D animation software (just as ALL the 9/11 imagery released to the public). Here we have another proof of this fact - as we compare the Naudet images ("FLIGHT 11 crash") with the images released by a Youtube user in 2010 :
LEFT: "Original Naudet images"________________________RIGHT: "New 2010 Youtube video"
The red-versus-white discrepancies observed above cannot be ascribed to any chromatic distortion or white-balance issues:
if this were the case, you would not have only HALF the building in chromatic conflict with the other.
Of course, the simple fact that someone releases on Youtube in 2010 a "never-seen-before" 9/11 video supposedly shot from a virtually identical angle as the Naudet brothers is outrageously stupid.
